Have you spoken to your doctor about it?
The headaches could be a result of the neck injury or a side effect of the Naproxen itself, so you may need to try a different medication.
I am really reluctant to suggest anything, because Naproxen is a nonsteroidal anti-inflammatory and you can't safely mix it with most other over the counter headache remedies, since they also contain NSAIDs.

Some people do have some success if they alternate it with Acetaminophen, but it also has some NSAID properties, so really isn't a good mix.

In this case, you really do need to get to the root of what is causing the headaches, to discover the proper and safe treatment option.
