You should take the one prescribed by your doctor. The over the counter potassium gluconate actually only contains a fraction of elemental potassium, so they are not potent enough to alleviate a deficiency as fast as may need to be done.
The FDA lists the typical side effect of Potassium as usually being stomach upset and pain, so it is best taken with food.
