I've taken amoxicillin 875mg twice a day for 21 days. I started out with a bad sinus infection and ear infection. I'm still running a low-grade fever, blowing thick yellow junk out of my nose & coughing up brown junk when i first get up. I've also been using floxanose nose spray and I'm aching in my back and sicker now than i was when i went to the doctor. What antibiotics can i take to get better (alongside methadone)?

The discoloration of mucous does not always designate and infection, sometimes it just shows that your body is trying to fight something off.
The Flonase can actually cause the symptoms you've described as a side effect, according to FDA reports. The Amoxicillin can also cause some problematic side effects, such as nausea, dizziness, headache, diarrhea, and joint/muscle aches.
The best thing to do would be to consult your doctor, again for a new evaluation.
