There is still ongoing debate on whether or not Sulfamethoxazole with Trimethoprim will affect hormonal contraceptives, so most doctor's advise using back up protection, until you have been done taking it for a full 7 days.

However, if you are on the shot, I haven't been able to find any direct information on it, so you should check with your doctor or pharmacist to be certain.
