This may be something to talk to your doctor about, given your son's age. I do know that Amoxicillin is commonly prescribed for ear infections, and in most cases it gets the job done.
In combination with an antibiotic, I would recommend infusing garlic with unrefined organic olive oil and rubbing that on the infected ear. Also another natural remedy would be putting warmed up rubbing alcohol on a cotton swab and put it in the ear for roughly 15 minutes. A lot of people find this method to be very effective.
