Based on my research, Nystatin is listed as a Pregnancy category C drug. This means that animal reproduction studies have shown an adverse effect on the fetus but there are not any adequate nor well-controlled studies in humans, but potential benefits may warrant use of the drug in pregnant women despite potential risks.
Since your doctor allowed you to use this medication, and he knows you are pregnant, I wouldn't worry. If you notice any side effects such as vaginal discharge, speak with your doctor.
It's recommended that the medication is stored at room temperature in a closed container away from moisture, heat, and direct light. Do not freeze.
