Amphotericin B will not treat BV, it is only effective at treating fungal infections, such as yeast infections.

BV is an actual bacterial infection, so it requires an antibiotic to be treated and one is usually taken orally. The FDA lists typical antibiotic side effects as possibly including nausea, dizziness, headache, non-allergic skin rash and diarrhea.
